MS3-PRO Standalone HELP!

Hey guys I just recently purchased a ms3 pro with my buddie who is doing the same s13 1uz swap and just found out the shop who wired/tuned his car cant get the engine to run properly. Apparently every time they turn the engine off now it has a different timing and now will run at a magic rpm with one tooth grinded off the trigger wheel. Has anyone used mega squirt and encountered this same problem? Apparently the home and trigger pulse is almost at the same time and thats whats messing with the timing. I dont really want to cut my loses and have to go with another standalone if I dont have to. Any help or information is greatly appreciated.

find a stock 12 tooth crank trigger wheel and use the cam single tooth trigger. both are VR sensors and work perfectly also gives you a cam phase reference so you can run full sequential

The early 1uz's come with a 12 tooth trigger on the crank, pre 96.

The stock sensors work faultlessly - I'm running the same setup.

What usually happens is most general garages haven't a clue with standalones, trigger patterns etc.
