96 LS400 - A340E - Modifying trans solenoid control

For those of you that have used some other method to control your trans shift solenoids other than the stock ecm, is there anything required to keep the stock ecm happy after you have disconnected the solenoids from it? Will it still retard ignition timing when it "thinks" it is time to shift?
